Is there some numbering system to the location of window girls?
Any specific roads you recommend where the better, prettier girls are?
Any recommendations?
How early in the morning do they show up?

As Cooter states most of your questions can be answered by navigating the site but since I can’t sleep and I’d typed it out already:-

Exit Central Station, proceed a short way up Damrak and turn left when you see the Grasshopper (Oudebrugsteeg?). Pass Grasshopper and head up Lange Niezel, turn right onto Oudezijds Voorburgwal (known as OZV here), Past the “psst, hey honey I want to talk to you” window tapping African girls, past a big church, past a stinky old pissoir, and turn right into Trompettersteeg – blink and you’ll miss it.

This street and the surrounding ones are where the beauties reside, but also the rip-offs.

Basic price 50 euros for 15 mins. Better service usually at 100 for 30 mins but choose wisely. Usually gets going early afternoon, gets better about 7 ish, 9 onwards will make your eyes pop out.

The kamers (rooms) have numbers on them and may be referenced in the device but girls move around.

Even calling it an alley is a bit of an overstatement. It is a space between two buildings, just barely wide enough to fit through.

Go to the dropdown on the left that says Red Light District. Click it and look for Maps. Print out the maps. RLD Walking Tour is also helpful. Now you can go to "The Device" and look for reports of ladies that appeal to you. The location of the lady's kamer is usually reported in the device and you can then find that on your maps.
